I dont know exactly where the money is from, but afaik NLnet also has their own money, and they take donations. Our program is NGI Zero, on the page it mentions the European Commission, but not if the money comes exclusively from them or what.
Besides NLnet, we only receive donations from individual donations (link is here), but that is only like 100€ a month and not significant.
