Currently on Lemmy, at the right of the notification bell there’s always a non zero number, which matches the amount of answers, total I’ve gotten from my posts.
But that’s really confusing, because what I’d expect to see there is the amount of pending/unread messages I have, like an indicator I have something to look at. But the indication loses its purpose by always displaying all messages. Didn’t find a way to configure it…

It only shows the unread count, not the total count. I’m not sure how you’re seeing more, except that maybe there’s some weirdness between the isomorphic loading and the unread counts.
You’re right, but I had to look into it after reading your post. Messages in the inbox don’t change their status to “read” just by opening them, one has to manually press the “check” button on them, or in the inbox, press the “mark all as red” button. I was expecting messages to turn into “read” after opening them. Is there a way to achieve that behaviour, of getting marked as read when opening the messages?
I would hope if that feature gets implemented that it will be optional. Personally, I like having to click the checkmark to confirm I read the noti.

Well, @dessalines@lemmy.ml was right, already read messages don’t show up. The thing is that one has to manually set them as read. Just by opening the messages doesn’t mark them as “read” as one would expect. Perhaps that deserves a feature request…
I really dislike the idea that just opening an unread page marks every single message as read, which is why I added a simple mark all as read button if you want to do that.
I think this decision was right. It might be somewhat convenient to have this feature as an option to be set, but to mark all messages as read without the user explicitly choosing to wouldn’t do a good job at handling continuous conversations, I believe.
